I think you misunderstood the settings. You have added the Woocommerce layered Nav widget in the sidebar and selected the attribute Brand to pick the products, so it is working fine and show the products from that attribute brand to which you have assigned only 3 products: https://ibb.co/Lz70Vzn

If you want to show the products through the categories then you should use the Product categories widget in the sidebar: https://ibb.co/S31p1gX

Also, when you will filter the products from the backend it will show the 39 from the title of the product not from the attributes brand
