I cannot find any product categories in the menu builder, do I have to add all menu items manually? Or is there another way to add the categories and subcategories. Maybe to select all categories automatically?

You can add Product Categories to your menu in Appearance -> Menus. If you don’t see them in a list on the left side from your menu structure then try to enable it in Screen Options in the right top corner on this page.
