I used the WooCommerce Smart COD PRO pluggin to add extra fee for COD and while it work, if I select COD(Αντικαταβολή-check pic1a) and right after that I select the first shipping method which is local pickup (Παραλαβή από το κατάστημα) the extra fee stays and is added to total amount. I believe it has something to do with the theme. Keep in mind that the site is live.

In this case, you need to create a staging development copy of your website. There, you will be able to do such kind of experiments without any harm to your production website.
If the problem is the same with other themes then it is not caused by WoodMart. Most likely, it is caused by the plugin itself and you need to contact its developers for help.
