I enabling both “Show products count for each category” and “hide empty categories”, but it seems non of them is working!

I cannot log in to check the settings, however, I am inspecting the styles of your site and see that cache plugins influences.

Please deactivate all the plugins not related to the theme and switch the parent theme, check the issue, If the problem has gone, activate the plugins one by one, checking the issue to detect which one causes the problem.

Is it possible to make the same thing in the categories mega menu?, like tohide empty categories.

Unfortunately, it is not possible. The menu is created in Appearance > Menu. WordPress menu does not have the option to hide the empty categories.
