1. That option was removed because WordPress has its own official option for setting the favicon in Appearance -> Customize.

2. You need to disable the WBP in Dashboard -> Plugins and enable Elementor.
The custom JS can be used via Theme Settings -> Custom JS, the CSS via Theme Settings -> Custom CSS.
