PHP Scripts not working with Woodmart Theme (pretty urgent)

I have some scripts that I run from the command line, however when the woodmart theme is active, the scripts appear not to run. Under normal circumstances the script outputs informational messages, but when woodmart is active i get no messages whatsoever. I have tried activating other themes and everything works OK.
