My products add to cart/select options buttons not next to each other, not on the frontpage, categories or product pages. Ex. attached.

“Only” masonry was on, but the changes did not help. Also deleted Cashe

Configure the cropping of images in Appearance > Customize > Woocommerce > Product image

Please take into consideration that if you have different length of title and titles are two or three lines it will also break the line and buttons would not be on the same level.

Have a look http://prntscr.com/ke8ad5 this is not image caused issue.
