Did qtranslate support provide an instruction how to resolve the problem?
Could you please provide your FTP access so we could take a look?
Also we tried with standard theme and checkout and cart have the same issue, so we will try to solve only product next/prev navigation that comes with Basel. And it would be much easier to help you if plugin support will provide some information about how it should work.
