Option “Select categories” will show the Product categories menu generated automatically based on all categories existing in the shop. It is not possible to manage this menu as other WordPress menus.

Please consider the possibility to remove the select categories from the search element and add the Categories element instead. You will be able to create a menu in Appearance > Menu, add the main categories, and show them in the header.
